I want the root folder to be browsable to everyone however I want to set NT permissions on subfolders. Can this be done? I tried simply removing anonymous access on the subfolder itself and that does not work.

Do you mean NT authentication (users/permissions from Active Directory)?.. If so, you would do that in IIS... are you wanting the files to not be viewed or to be viewed but protected?
