Per this post apparently there are issues with HTTP authentication and the Flash upload module.

In my testing I haven't run into any issues yet so I'm wondering if this is a specific case. Our web.config is set to Windows authentication and IIS is set to use Basic Authentication over HTTPS. Also, we're authenticating to the local web server, not the domain.
Will the Flash upload module always have issues or is it only in specific cases of windows authentication? I just want to make sure clients won't run into issues getting to our site.

As long as you use "Basic Authentication", you will not experience any problems. The flash player has a known bug with integrated authentication mode and this may be fixed when Adobe releases a new version.
